La Heineken Cup 1999-2000 fu la 5ª edizione della coppa d'Europa di rugby XV per club.
Per la prima volta la finale di tale competizione si tenne a fine stagione: partita a novembre 1999, infatti, vide il suo atto terminale a maggio 2000, nello stadio di Twickenham a Londra.
Rispetto alla stagione precedente vi fu il rientro delle squadre inglesi, e il numero di club partecipanti aumentò da 16 a 24; furono così necessari, per disputare la prima fase, 6 gironi da 4 squadre ciascuna, con gare di andata e ritorno.
Ammesse ai quarti di finale furono le sei prime classificate più le due migliori seconde; i turni a eliminazione diretta si disputarono in gara unica, in casa della squadra meglio piazzata per seeding.
La finale vide il ritorno alla vittoria di un club inglese, il Northampton, che sconfisse gli irlandesi del Munster.
